Below are the major problems of Final Crisis that, in my opinion, caused negative comments and hatred towards this classic. There might be some characters that people thought were written differently and I respect that. These are the bigger and yet sometimes less-discussed problems.
A. Delays
DC Comics made an ass out of itself with this. Delays Delays and more delays. I wish that they had released this well. The whole problem with delays would fall onto J.G Jones and some story changes. That's fine but a near 3 Month delay between Final Crisis 3 and Final Crisis 4 nearly ruined everything.

B. Bad Release Ideas
OK, What the hell with the release dates ? Even If they were by original solicits, Final Crisis 6 and Batman 683 would come out on the same week, which is one Month after Batman's escape has already been reerenced, Was this moved around ? We will never know for sure.
Superman-Beyond should have double shipped during The Skip Month ending showing Superman pulled by The Legion. It would have fit very neatly and would have been coherent for all those who complained about incoherency of the main title.
One Problem which i completely understand from the fans is that there was no reading order recommended by DC regarding The other tie ins and the core series, Grant made his order for his book clear after Issue 7, but that was obvious for us fans. People were confused about where Revelations happened, Resist etc. They should have made all of this clear.
This has been greatly improved in Blackest Night. Hence the love for it. Final Crisis is a superior story in both scope and depth. That's another post altogether
C. Marketing
DC screwed the marketing big time. Countdown To Final Crisis was an atrocious lead in to Final Crisis. DC threw over 80 Issues of Countdown and related Tie Ins. This put off most readers off. Death Of The New Gods was an OK story but it totally contradicted with what happened. Countdown was redundant and unnecessary because The DC was literally hit unawares of Final Crisis by Darkseid's takeover. Why was all that lead in necessary ? Grant himself stated that 52 & Seven Soldiers will be referenced and used. DC could have taken the easy and better role by announcing that 52 and Seven Soldiers are references and lead ins. They would have got loads of Positive reviews and good anticipation. Wish Final Crisis was a 10 Issue Series.
They could have had the first 3 Issues the same ending with the Anti Life Equation hitting and also Darkseid getting Turpin's body.
Issue 4 to 6 could have been The Huge Battle at Bludhaven and Checkmate castle, ending with Supermans return and Batman taking Darkseid out.
Issue 7 could have been the DCU heroes taking Darkseid down and everything and just before they celeberate Mandrakk would return.
Issue 8 to 10 could be an epic battle with The Whole Multiverse/Nix taking on Mandrakk/Monitors etc.
Opinions ?
Maybe at The end Of Infinite Crisis, they could have ended with a vague reference Of a Dark Side Club, which was used in Seven Soldiers. The flow of story would have been much more organic.
D. Others
Libra could have been something more, I think Grant got bored of him halfway. How cool would it have been if He was revealed to actually be Alexander Luthor Of Earth-3 ? Think about it. Darkseid called him a conduit between universes in Crisis On Infinite Earths. Maybe that was a plan until he was Black-Lanternized, he really hasn't done much. I would have loved him as Libra. It also fits his role as participating in all Crisies and would have felt all tied together.
